i think a lot of it had to do with Kathleen Hanna not liking Courtney (maybe something to do with Tobi Vali and Courtney not wanting Kurt and her to be friends anymore? who knows) and it rubbing off on Kim and Thurston. I also think they had a problem with Courtney's drug use as a mom and they, like a lot of people, blame her for Kurt's death.
