Skynet kills 'cause it's a military computer and that's what it's programmed to do, it targets humans as a threat because we'd try to shut it down if we found out it could make its own decisions.

They probably used up all their nukes in the initial attack to kill half of mankind and destabilize situation. And nothing "dead" can go back in time, despite the T-1000 doing so. Maybe a nuke just wouldn't fit in the time machine.
