The song title is not about religion, per se. This band is from Georgia, and in the American south to say that one has lost his religion means that one has been rude or impolite and forgotten his manners.
The video, btw, was done by a director named Tarsem, who is a cinematic genius when it comes to images and symbols. Find a movie called The Fall and watch it on the biggest HD screen you can find. Get the Blu-Ray version.
