The soul inside unit-00 is part of Rei's. Like the one in 02 is only part of Asuka's mother. The part of Rei (or Lilith's depending on how you want to look at it) was taken back before Rei II was implanted with a soul thus it only had the memories of Rei I which is why most people say it's Rei I's soul. It couldn't be Naoko's because Rei wouldn't have a chance of synchronizing with it. It had to be part of Rei's soul because as opposed to other pilots she didn't have a mother. Understood?

No, it didn't have the soul of Dr. Akagi Naoko. She was murdered/suicide as she fell from the top of the command centre onto the Magi which killed her. Her soul could not have been harvested. The main reason why Unit 00 goes berserk and harms Rei, is that is has no mothering soul to protect her. Also, Rei bares the soul of Lillith, that is why she can synchronise with Unit 00 in the first place.

No. Shinji's mother is the soul used for Eva Unit-01 SINCE SHE WAS THE ONE WHO WAS IN THE PLUG FOR THE FIRST ACTIVATION TEST.

I really think the dummy plugs are the most vicious of them. I mean an EVA without a pilot is either dormant or an animal that knows nothing but savage destruction. but even the pilots were never as twisted as a dummy plug in control of an EVA, being it a Rei plug or a Kaowru plug.
