Shadow is a Hedgehog with DNA frolm the same world as Sonic. It has nothing to do with cloning.

Sonic loves going on adventures and being free. Mega Man is a pacifist who only fghts for the sake of world peace.

Amy is an obssesive fangirl who constantly stalks Sonic. Roll is just Mega Man's sister, who supports him on his battles.

Proto Man is badass and mysterious. Knuckles is arrogant and gullible.

Bass cares only about defeating Mega Man. Shadow has already put his rivalry with Sonic aside and sees him as a respectful friend.

You forgot the fact that both series have a villain variation of the hero from an alternate timeline/dimension that has more power than the origonal hero and is coloured green that makes very few appearances and is not very well known and is usually defeated quite easily due to the hero taking advantages of their obvious flaws. See Scourge the Hedgehog from the Sonic series and Quint from the Megaman series.

Well, i would have blasted this video if you missed Bass and Shadow, but other than that, this is a typical story plot, you could link in a lot of games to megaman and sonic.

Trunks= Knuckles

Vegeta= Shadow (even know Shadow is more powerful than sonic)
