It's not a Motion bug, it's the method of sampling used. When you click on Apple's color picker, it samples the color of the magnified pixel on the screen, not those assigned by Motion to the shape. I've had this issue before in other apps as well. It's sort of like the magnifying glass is sampling from a "screen grab," it is not informed by Motion (or any other app, for that matter) what the app's internal color values are...
It's a result of the fact that Motion 4 and early were not color-managed applications.
