Noodle isnt dead. in Rise of the Ogre it shows that she parachutes of the El Manana island at the end. It's nearly impossible to see with the eye (I've managed to, since I have the book to help me), but she does.

Heres my theory about Noodles. I think she is in the lighthouse, please refer to the lighthouse trailer and the song with the women talking about the lighthouse (Noodles). They know she is in there but the door is locked so they can't do anything.
