the sucky thing about playing things(such as this song) on guitar that arent supposed to be played on guitar is that you cant solo play and play the counter melody, which really can bring out a song.

I have to agree, you need to learn to count the beats. Don't be afraid of having empty space. If it helps, play with a backing track. It's not a personal attack, just a suggestion. Ignoring the rhythm can really kill the song.

Yeah, it's such a big throw-off to skip the pauses that are supposed to be there, and as happens in this video, you'll end up losing track of the original tempo. Backtracking would be nice, indeed.
