you listen and then you play it... just like that... or you play what makes you feel good and sounds good

when i was a kid(5 years old)... i didn't have sheets of music...so i played and learned by myself some musics...my first one was the Sound of music Theme

1:18 Playing that C sounds fine to me. You are harmonizing the F anyway when playing a C chord, and since (Jesus Loves Me being one of the exceptions) songs don't always have chords that are played exactly at the same time as the singing melody and are a perfect I VI V chord progression this is a little irrelevant to anything outside of gospel music, but you bring up some great points as far as playing by ear here. It really has to do with harmonizing and listening to what you're playing. I found this video very helpful.

He is trying to teach you do make up chords easily by using scales, thats how I figure my chords I use the tonal key and find the scale and put the chords together.

If you play the C chord, It resolves the melody. So playing Fmajor with the C (FMaj being the IV chord in the C major scale) gives it tension.
