Duke Nukem 3D used Apogee's Build engine, while Quake used it's very own engine produced by ID software. Quake was truly a 3D engine, while Build was not. It's actually emulated 3D on a 2D plane, like Doom, which it was designed to surpass.
Right. Sector overlap. That doesn't make it 3D, though. Technically, you could create hallways that cross each other in space, like a spiral staircase of joined sectors that never actually increase in height.

But it's safe to say that it did inspire that engine, and that it was a pioneering effort.
DN3D was also the first game to have multiple rooms on top of each other, by creating a sort of 'fake ceiling'- This was not possible in Doom 2
