He was able to stay in pitch until late '07, what you're seeing in this video is a gold standard volta performance. Jon left just as Cedric hit his prime vocally.
I don't think they ever do the intro live though. They could have, maybe on a bootleg i'm unaware of but as far as I'm concerned, they skip to the breakdown all the time.
finally this song is posted. One of the great songs of the mars volta. With Jon in the drummers seat it's some of the sickest, beasty beats ever conceived.

yeah frances the mute is probably my favorite album and the frances the mute tour was their best tour imho.
although i prefer thomas pridgen.
