Well, HAL Labs snuck in two of these buggers (you saw one of them in the credits!) in RtDL, one in KSSU and one in the original KA.
Access is different for each. For RtDL, they're located in 1-4 and 6-5.
In 1-4, touch the very right of the first screen and backtrack - a part of the ground has lowered and reveals a door. In 6-5, the third screen, the ending conveyor belts - go up them after the enemies are cleared and press up at the end of the third one.

@Pikawil64 - Both rooms also yield abilities which are strong and are usually found towards the latter part of the game (such as Fighter and Ninja).
They're called HAL Rooms because the word HAL is spelt out in Star Blocks.
