NO no you have it all wrong, Jack asked him incredulously what HE would want with Elizabeth because Jacks knows he's gay! Anyway, Beckett is heart-broken over Jack and the emotional "mark" that he left on him when he betrayed him 13 years prior (there's a backstory you can look up on wikipedia under Beckett). So yeah, there are soooo many clues that show Beckett really has the hots for Jack sparrow :D
