I've always wandered how theres so little humans in the X and Zero series. Actually, I don't recall any humans beside Dr. Cain. I think Ceal is a human along with her little sister and some little human rebellions and in ZX, you play as a human. aside from that, there is little humans at all in the future

It's pretty simple. Reploids were used for all kinds of things, just like the robot masters in the classic era. When reploids go out of hand, what you do? Pit some other reploids against them. Humans pretty much just hid themselves in their small covers. Especially after X5 they took refuge to underground because the damage done to the planet by the crash of the Eurasia up until reploids would repair the it.

What you wrote made sense, Shadowii2. I imagine that there are refugee camps on planet Earth. Why should I not imagine the hidden bunkers scattered on the world? I have wondered about the reason why I have seen very few humans. Cain has to stick his neck out, risking having his head blown off, to help Maverick Hunters. I cannot imagine him being hapy with the machines going crazy.
