Apocalypse Now wasn't an anti-war movie, the war was it's setting.

If you'll recall, Kurtz' methods went beyond the military's rules, but there were nonetheless extremely effective in achieving their goals.

Also, just before Willard kills Kurtz, he says "they're going to make me a Major for this, and I wasn't even in their fucking army anymore." Meaning he wasn't doing it for loyalty or duty or glory.

Plus, the mission was to do the right thing, but was totally illegal from the start.

You're right: Apocalypse Now isn't can't be compared to movies like The Deer Hunter because it doesn't question war itself, but the way in which it is fought. Kurtz believed the Americans could win the war with less people, but better organized and disciplined. Nonetheless, I think free2game wasn't referring to Apocalypse Now, but to Full Metal Jacket.
