The scientists were working on Zero's real body when it was stolen, and in order to defeat the theif (Weil), who had also captured the Mother Elf, they needed Zero, so they put his mind into a copy body in order for him to help X. Together, they managed to defeat Omega Zero (Or, the evil experiment of Weil) and banished them both from Neo Arcadia. Zero sealed himself away again, lest the world need him again someday, and then the Zero series.

@pokeplayer935 ive got all 4 games as emus bro and i have played em countless times theres no mention of scientists working on zeros body or anything bout what happened at the end of the maverick wars during zeros sleep only that X sealed the body of drak elf with his own and that sumhow he and zero beat omega b4 and no need to unsult were just having a interesting debate lol

That would be a nice plot point.
But Omega is Zero's real body, salvaged by Dr.Weil and upgraded to draw out it's true power.
Omega is never explained beyond that, so your theory could make sense.
