Well, you gotta remember that that Rei that likes him actually occurs within the manga Angelic Days for example, and it's kinda of like an alternate universe. There, Rei is this new girl who still wears her same old uniform, and Asuka in the alternate universe is Shinji's childhood friend. So, feelings can change in an alternate universe.

It introduced her as a Sanji's potential love interest, and well, puts Asuka on the side as the jealous bystander. Rei's a side character as well, but changes the whole relationship canon that appeared in the original series.
