I think I know what happened~ This kind of explains that the world as we knew it has ended, and the pokemon games are set in the future~

It's actually Arceus' memories of the past. How he created the world, how civilization grew (the skyscrapers, the roads), how said civilization dissapeared due to natural disasters. And finally, how cells and stuff mutated to create Pokemon.

If you look at the circles/triangles that appear around Arceus at the #1:00 mark, I think that's the order that Pokémon were created in. The first circle is Arceus. Three circles around it are Dialga, Palkia and Giratina. A triangle around them is Uxie, Mesprit and Azelf. A circle around them is Regirock, Regice, Registeel, Regigigas, Kyogre, Groudon and Rayquaza. Spreading out, further and further, as each Pokémon helps to create something anew, and each of the things anew create more and more.

O.O I think I understood this. See, it's a slideshow of Arceus' memories. It starts with the lights at the beginning, as he hatched from his egg. Then it shows pictures of stars, representing the universe's creation. Then the creation of the Earth, then people, and it's showing our current society. Then it shows disaster scenes, volcanoes, lightning, and then what looks like what you'd see through a microscope. There were mutations after the disasters, and that is what created pokemon.
