On Battlestar Galactica, Helo has sex with Athena all the time, and she's a robot. They even got married. I don't see any "moral ickiness" at the idea of John and Cameron falling in love and having sex. Cyborgs are artficial humans, capable of replicating human behavior.
Helo never took part in "prgramming" Athena. John did reprogram Cameron. Around the first time Helo and Athena had sex and concieved Hera it became clear that Athena's desires and love for Helo outweighed the orriginal plan for her as an infiltrator. There was no question of her consent in the relations with Helo. While Cameron is sentient it is not so clear that she is incontrol enough to be consenting.

I've just read four volumes of the manga, and seen the first two episodes.
Certainly some long running anime does that, a friend of mine said they really have several pairings but don't seal any deals.
They like to keep main characters open for anything in a lot of shows, which can be a little annoying.
Sarah and Chuck were great sometimes.
Jack/Sam from Stargate, several characters from BSG, Ross/Rachel, there's so much, Code Geass had several parings more or less.
