The other downside it has is that the Super Deformed Sequences get a little overbearing in the later installments, and ruin some of the atmosphere.

The music change isn't such a problem because the anime's soundtrack, while undoubtedly awesome, doesn't really go with the mood of the OVA's. That, and the OVA's soundtrack picks up later...

Story shmory. Hellsing was stupid, had plotholes, half of it was random, but NOTHING up to the point it was made had so much badassery and style all filled with one of the most original, catchy and fitting OST ever made. They had hell lot of fun doing the series and you can feel it.

Hellsing Ultimate in comparison, although better, feels like someone put aspen stake up Alucard's ass. Might have been better had they hired Ishii Yasushi. But it's not old ballsy GONZO.
