Am I the only one who even loves the premise of this song? Spark Man thinks that robots and electricity are like humans all and everything, like how he says they are both the virus and cure, like yin and yang, the city(unnatural) and the heart(natural), and if they break the program, or my guess is stop working for them, they're 'no more'... Keep in mind, with both The Megas and The Protomen, it's not the megaman universe that you know from the games. The Robot Masters, story, Megaman, etc are all the same. That being said, it could just be a metaphoric indication of his feelings.
