The Rinnegan can also see chakra. Whenever the user activates it the black pupil becomes bigger.

This happened when he found out where Jiraiya was when he was hiding in a building, when he saw the chakra barriers in Konoha, when he saw the chakra on Tsunade and co's feet and a few times in the fight vs Naruto, mainly when he found out Naruto had hidden shadow clones. @ReMaBrunoBoss Tobi probably has the things in him, the only reason why Nagato was in a chair and couldn't move because he used a dangerous summoning that makes you handicap after it's use. Tobi has never used that summoning so he can use his pains without that.
