They do that thumping because they are scared or for territorial purposes. That bunny seems frightened of you or the cage. Put some bedding down for it or let it out around the house or backyard! It seems so unhappy.

That cage is too small. My lop Lilly has a big cage. Anyways what is his/her name? its realy cute!!
