The only difference is that MegaMan doesn't need his brother while he fuses with Bass.

The power skyrockets, and allows them to take down the boss from game 4 with ease.

Btw in the manga, Nebula Grey was made up of darkness.

In the movie, it really wasn't made up of it. It was just made up of two programs (when Netto's father was caught and such), light probably representing the Hikari program while dark being Willy's program.
