You can program the DS1307 to output a square wave which can be connected to an interrupt pin on the MCU, which can trigger an interrupt routine to read the time, and display it onto the LCD.

Cause it has somewhere a delay inside the infinite loop that reads,calculate,display the time that needs to be lowered

@falflores His program had at least a 1 second delay before refreshing the time, so it skipped 56

@falflores maybe the lcd screen wasn't being actualized fast enough so it is more noticeable when it's not synced
