If the last stage you went to is metal shark player's stage their will be a cube blocking you.

Go to Commander Yammark's stage when you come back their will be no cube.

its the nightmare virus, since you went to the laser institute (shield sheldon) stage, the nightmare causes "laser" hologram that rush to harm you, even if you dont defeat zero his hologram will still attack you in certain stages so also if you play as zero, x will apear, it works both ways,
