I think (although i've only played the first three and almost completed no. 4, and as such am in no position to raise my hand and give my opinion) that the second game has the best narrative. Gameplay... not so much. Still, I consider the first two games as the best, kind of "part 1 & 2" rather than "game & sequel".
(Actually, the second game is the only game ever that has made me angry for real at a game character. Fancy that... ^^)
@AkagenoAdol I know its been over a year but I would have to disagree with it for being the worst. For me 5 and 3 were worse even though all 2 was is shoot fire fire fire wahoo said boss is dead.

Ys 2 was the worst numbered game in the series but damn was its music ever good
