You don't need to re-extract. after the phonemes you save the wav file and add it to a choreography file and then put it in the scenes folder of gmod.
The error only happens for vista and 7 operating systems. I have vista but I have to manually add phonemes to my wav files. The re-extraction is only for people with xp systems who can get the microsoft voice patch. Just save, add to a script file and then add to the choreography file.
