My theory (and I just made this up...so dont say I suck or anything lol)
is:
The Akatsuki formed as a mini Yondaime-worshiping cult, but when Pein was born (I know the time-line is a bit off...lol)
The cult decided that they were through with Yondaime, because he was dead, but really he was just hiding from them...and then Tobi came along and decided to rid him from the earth forever...but failed, so now he works as an assistant to Pein.
