Ken Miller debunked the Flagellum thing ages ago. The entire idea of "Irreduceable Complexity" was debunked about a century before that, before Behe even coned the term "Irreduceable Complexity". Charles Darwin HIMSELF allready adressed it.
im not sure if you missed it.. but ken miller only gave an argument of the flagellum, he did not give evidence of how it could have evolved, he merely spoke of a theory in which it could have.. so i wouldn't go as far as saying he debunked it, but yes he did give another reason in which it could have happened
