The reason the Uchiha clan was massacred was due to the fact that they were becoming rebellious and were planning a coup d'etat against Konoha, so Itachi, under orders of the Hokage slaughtered them. Itachi could not kill Sasuke because he loved him to much, but he didn't want to mar Sasuke's image of the clan, therefore he used Mangekyou to show there deaths, making Sasuke believe that Itachi had killed them out of cold blood.
