If you are a Decepticon, then completing the Decepticon lanes activates 2X Multiplier shots where the next shot you make doubles it for the rest of the ball. Completing the Autobot lanes add a bonus multiplier.
Vice-versa all of the above if you choose to be an Autobot.
Most of us were selecting Decepticon because it makes the Megatron Multiball easier. Backhanding the Megatron scoop was the thing to do as you said, so we all got to Megatron Multiball more often. However, being a Decepticon does make the Optimus Prime Multiball harder.
