I don't think they're referencing the band "Black Flag", but more using the terms "black flags" for its subversive anarchist overtones. The black flag was the original anarchist symbol, as opposed to the circled A most associated with it now.
Black Metal have from start Punk elements. Musicans from first wave like Punk. Some black bands sounds like Crust Punk or Anarcho-Punk bands only difference are lyrics. Punk came around with The Stooges, Bowie, MC5, The Dickies and arguably the Kinks, while metal came around with Led Zeppelin, Blue Cheer, Black Sabbath and King Crimson. On an unrelated note, I think people don't think nearly enough about prog rock when it comes to metal's roots.
ya know i jsut noticed the fans of crust punk and grindcore are basicly the same crowd as black metal fans so much that when i saw midnight (a black metal band from cleveland) at a show there were a bunch of crust punks there that came to see them. but of course the foreign Scandanavian guy who just seemed to have came to the show just to see midnight.

A lot of Metal sub-genres are influenced by Punk, and vice versa, but Black Sabbath and Heavy Metal came about a while before Punk did.
