The reason the girl kills you in most endings is that she realizes you are a monster (you could've been a prick monster or a good monster) and that you can't live in a world with civilization. Instead of killing you she absorbs your ADAM so that you can influence her through her life.

This is what makes BioShock of of the greatest games and this ending gives a perfect meaning to Sophia Lamb's quote "who would be so cruel as to force a mirror on a man without a face". My good ending was the most rewarding part of the entire BioShock experience. It was truly a memorable moment.

ADAM is what changes your DNA or Genetic Make-up,

And EVE, let's say, powers your use of Plasmids.

It's probably more of a reference to the idea that Andrew tried to create a world without gods, but then himself began playing God. He created Adam and Eve. And his attempt at Rapture bred nothing more than insanity and ruin.

It's actually a rather cynical take on things, and probably riddled with morals and messages.

@metalprinc You can save them or harvest them. Harvesting gets you 160 ADAM but they die.  Rescuing gets you 80 but they survive and can live normally.

@makarov22112211 Tonic are passive, they are not activated like plasmids. They are bought in Gatherers Garden and you can change them in Gene swapping machine. And you can collect several of them during game, and some can be obtained by reseraching enemies with camera which you get at some point.
