Amanda and Rafaele were blamed for lack of leads, and the prosecutor's was under scrutiny for prosecutorial misconduct. He needed this conviction in order to save his job, and would do whatever it takes. That included ignoring the *GIGANTIC* flaws in the testing of forensic "evidence," and just blatantly lying. Long story, short, the prosecutor ignored all the signs of her innocence to save his own ass.

Meredith's room would have been filled with dozens of bloody footprints, handprints and DNA of three people, not one, if the prosecutor's theory is true. Moreover, it would have been impossible to remove all traces of evidence of Amanda and Raffaele while leaving all evidence of Rudy intact. Mignini framed them.
