The only reason they called it 3D was to shorten the name of the game.

Tetsuya Nomura, the director of the Kingdom Hearts franchise, stated himself in an interview that 3D is NOT 3, rather the bridge that will connect TO 3. Just like CoM was the bridge between 1 and 2. 3D's ending will lead right up to the beggining of 3.
