If you saw the entire movie, you'd understand that Leonardo and the other turtles thought that Raphael was going to die after he had been ambushed and beat up severely by the Foot Clan. It was a relief to all of the m when Raph finally woke up. Leo had a lot of time to think about the last thing he said to Raph and he apologized for it. The reason that Leo and Raph hugged is because it was a miracle that Raph was alive after all he had endured. They were just happy.
