I'll explain to you what happened at the end:

In the explosion, which you did not see [Ran out of time], the Doctor got harmed by Time Lord Poison, which made him act violently and angrily etc. He needed to reactivate all of his body cells and that's what the Regeneration-type thing at the end was. I hope this has helped,
