I think because the show sort of focused on Sam's condition he was seen as the main protagonist, and Dean was the co-star, even though Jensen has more fans. Either that or they just went by alphabetical order...

I would think they just did it in alphabetical order, because I don't think any one sees either one as the main protagonist. Especially now since Dean is suppose to the vessel for Michael. Cause if that were the case then Dean would be considered the main protagonist. In my opinion I think they're both just considered co-stars. That's just my opinion though.
