They've used a variety of methods, but mostly they've snuck on after everyone else is off the ship, gone below and opened up the valves that are normally used for draining the hull when it's in dry dock. That lets the seawater directly into the hull. It's dangerous for the person doing it, but so far, no one's gotten hurt.

At that point, no damage was done. That's where your window analogy fails. Dropping a line in front of another boat to stop it is a very common tactic. It was even done by the Norwegian Navy against a Sea Shepherd ship at another time. Did the Norwegians "attack" the Sea Shepherds?
