An add on to what I said earlier , I looked it up , other Commando units refused to execute the order on their own free will , refusing to serve the empire , so they went into hiding. SO @marmason1000 Yes some didn't follow the order. :)

@marksmason1000 Ion Team , a Clone Commando squad didn't execute the order. They thought it was a false enemy signal trying to trick them. So they helped save 3 Jedi's from being killed. After that event Darth Vader had ordered his men to hunt down and kill the remaining commando unit Ion Team. I don't know if it was out of sympathy for the Jedi or because they were being attacked by the clones, but from the looks of it , it was initially not executed because they thought it was a trick.

The 501st did destroyed the Jedi inside the Temple, but those Jedi where caught unaware, and although Master Shaak Ti and other members of the Jedi High Council were present, they could not hope to stop Darth Vader and a full legion of clone troopers. This battle with Yoda and Obi-Wan Kenobi took place while Darth Sidious was in the Senate and, naturally, the Jedi Temple wasn't that heavily defended. If it was, I'm pretty sure that Yoda and Obi-Wan Kenobi would not have attacked the Temple.

@redsoul888 I think the main factors are that when the temple was decimated by the 501st, they caught the Jedi off-guard and forced them onto the back foot, outnumbering them as well. When Yoda and Obi-Wan arrived, not only were the two Jedi prepared, but were two of the strongest Jedi as well, so were more than a match for such a small squad of troopers.

@quizzisation It was also a matter of destiny. Yoda was so intune with the Force that he knew there was some intangible fabric that kept everything together in some kind of order. Let's say he had 'overthrown the empire's whole army'; maybe that wouldn't have been enough to actually defeat the Sith, which was more important. He probably knew that by going into hiding and letting nature take its course, Luke would come along and the Sith would be gone once and for all. Just my two cents =)

I love the contrast between the concentration and finesse of the Jedi Masters Kenobi and Yoda in dispatching the clones compared to the wreckless, very uncaring way the Sith Lord Vader just cuts through the Seperatists and their droids. They just make the jedi seem super human by making the clones rush them like retards. They were trained for 10 years so im pretty sure they were prepared for almost anything. Yoda might have been able to kill a couple of 501st troopers, but he would have trouble against the original batch of Kamino clones. Not to mention the Republic Commandos.

WRONG! Read more information. Kamino CANNOT keep up with the losses that they were taking, therefore the Republic has to turn to other sources for troop production. But the downside was that they were lacking the training Kamino had.

Even without the Mary Sueness of Force Unleashed, which I don't even count that as SW canon, Yoda and Obi Wan are masters for a reason. Both have Soresu masters, and can walk into a bullet hell and walk out of there unscathed. Also, mind tricks would turn the clones against each other. There are many force abilities that could be used to even up the odds.
