Eventually because of his long periods in he Animus he started to freak out. So much he couldn't tell reality from the Animus (You notice this is starting to happen with Desmond) before glyphs in Assassin's Creed 1 when Desmond got Eagle Vision in real life Subject wrote on the walls in his blood hoping someone could read it. He soon killed himself.
