Running it with no pipe will make the engine run lean/rich.. You would have to run it hard and for some time before any real damage sets in.

What all sensors are you running with the microsquirt and is it controlling your spark as well?

Doesn't hurt the engine one bit to run it with no pipe. Anyway, we were just idling it.
