To cover up the holes for the pressure plates you could use half blicks aka steps. Build a station like that and it works perfect, I made the automated stuff a little more complicated ;)

Also you put fuel in it like you would a furnace.

hey man, how do u make the train go while inside? like i made a cart with a engine inside but i needed to push it to make it go.

No engines are used, all acceleration is due to a glitch in minecraft. Search for Minecraft Bob and watch his 3 videos if you want to do this.
