They made alternate endings into games and such. The true Clannad afterstory ending is with Nagisa. Its like you say she dies but there's a twist in the end. He goes back in time. Watch the rest. It's pretty good. I don't want to spoil you the fun. This video here is about am alternate universe. If Tomoya went out with Tomoyo. Theres also a game about that.

They're just all my guesses, since those scenes don't actually show up in any episodes of Clannad & Clannad ~After Story although they look like they are from the actual anime, and the game Tomoyo After hasn't been animated yet.

@xBlackFlowers Well, I've checked ep 8 of Clannad ~After Story~ and found that the some first scenes in this video and the scene in which Yukine kneeling before her brother's grave are the same except that in this video it's Tomoyo's head instead of Yukine's and Tomoya's name instead of the name of Yukine's brother. About the other parts of my comment I might be wrong at the most part, so I apologize to the maker of the video and everyone else for saying stuff I'm not actually sure about.

Still trying to figure out where the first scene is from. It can't be the game since Tomoyo is drawn differently in Tomoyo After...yet it can't be Clannad since they didnt cover it. Ahhh

@Mafia1779 The grave scene is originally at near the end of ep 8 of Clannad After Story where Yukine took all the gangs to her brother's grave, I think. The creator of this vid just had to replace Tomoyo with Yukine and the name of Yukine's brother on the grave with Tomoya's name by using Adobe Flash CS4 (stated in the description).

The visual novel came out a few years ago. Key and kyoto animation brought out a Tomoyo After episode as a special for clannad season 1.
