after playing ACR ive been thinking about this a lot. now i believe that some of what 16 says in this is seen in ACR now at the end of this he says to find him in the darkness this could refer to desmond finding 16 in the BLACK room of the animus and also when he says i'm with you till the end i believe that during ACR after 16 says that the animus is about to delete and 16 grabs ahold of desmond that 16 emprinted part of himself right before he got deleted. all of this is just a theory though.

I think Rebecca might have something to with Ezio. When Subject 16 says YOUR SON it obviously means Desmond is going to have a child with someone; that person was probably Lucy, because at the start of Brotherhood when you're searching for an entrance to the Sanctuary, Lucy suggests that she'll 'doing something fun' with Desmond after they find the Apple. So maybe the Apple had to stop Desmond from getting Lucy pregnant because she wasn't meant to conceive the child. Meaning Rebecca could be it!

"Everything you hold dear is already gone." - I think, because subject 16 referenced his son, that Desmond isn't living. He is talking to Desmond, but in reality, Desmond's son is just playing memories of him. "Everything is gone" because Desmond is dead, but he isn't conscious of that withing the memory (just like Ezio isn't conscious of Desmond playing his memories). This is just speculation, but there could be some serious breakage of the third wall in AC Revelations if I'm right.

He's trapped in the Animus, and the other Assassins made him relive the memory of stabbing Lucy to shock him out of it to come back to reality.... Something along those lines. Assassins Creed: Brotherhood is not assassins creed 3 its just a continuation of Ezio's story. Just as gamboy12341 said Ubisoft wants 3 to be new settings and characters. Also Assassins creed revelations is not goinig to be assassins creed 4 it is also a continuation of Ezio's story. I don't personally understand why everyone immediately thinks Lucy when all this happens, sure Desmond stabs her, but why does no one else think it may just possibly be Rebecca? She knows quite a bit about the animus, and exactly how to work with that core piece that Lucy got for her, and wasn't the animus an Abstergo (Templar for those who for some reason don't get it) creation? I think Rebecca might have something to with Ezio. When Subject 16 says YOUR SON it obviously means Desmond is going to have a child with someone; that person was probably Lucy, because at the start of Brotherhood when you're searching for an entrance to the Sanctuary, Lucy suggests that she'll 'doing something fun' with Desmond after they find the Apple. So maybe the Apple had to stop Desmond from getting Lucy pregnant because she wasn't meant to conceive the child. Meaning Rebecca could be it!

"Everything you hold dear is already gone." - I think, because subject 16 referenced his son, that Desmond isn't living. He is talking to Desmond, but in reality, Desmond's son is just playing memories of him. "Everything is gone" because Desmond is dead, but he isn't conscious of that withing the memory (just like Ezio isn't conscious of Desmond playing his memories). This is just speculation, but there could be some serious breakage of the third wall in AC Revelations if I'm right.

He's trapped in the Animus, and the other Assassins made him relive the memory of stabbing Lucy to shock him out of it to come back to reality.... Something along those lines. Well, if Desmond is the ancestor of Adam, Lucy got to be the ancestor of Eve. Let me explain:
Eve took the apple in the Paradise. She caused it that God banned them. Lucy has done something similar I think, that's why Juno forced 'Adam' to stab 'Eve', Desmond is hurt aswell, and they're kicked out of the 'Paradise' (human life).
Though, it doesn't fit completely: he says She's not who you think she is. Everyone suggests it's about Lucy, so do I. AC confuses me.

Assassins Creed: Brotherhood is not assassins creed 3 its just a continuation of Ezio's story. Just as gamboy12341 said Ubisoft wants 3 to be new settings and characters. Also Assassins creed revelations is not goinig to be assassins creed 4 it is also a continuation of Ezio's story. In the June issue of Game Informer they said that Revelations would conclued Ezio's story an then they could start a whole new character for Assassins Creed 3.
