I think these mutilations are pretty interesting. I think it's possible that who ever is doing this is interested in the cow's cellular make up in specific areas. Mainly, it appears that they're studying the digestive system, and perhaps attempting to find any effect on the milk/utter depending on the cow's diet. The eyeballs may be being used to study the nerves near the brain, hard to say, because that does not make as much sense.

My theory on this is that if it is the Grey's that are doing this then they are teleporting the cow to the ship and striping the parts to aid in the process of growing clones of themselves.
