Antvenom, u could make it so the trapdoors used to open the hole are necessary later in another puzzle, maybe using the method of jumping and closing the trapdoor under you.

There's a simpler way to do the hole in the ground revealing. Just make a block in the edge of the room have an extended sticky piston, then have a redstone current activate it and voila! The piston retracts and brings the block with it.

There is a much easier way to hold the redstone line active for a longer time:

Make a RS nor latch, wir the Set-Input to the button and split the output line in two., the first one opens the door and the second one runs through several repeaters, before it goes to the Reset-input of the latch. THey day will stay open just the as long as the signal needs to travel through all the repeaters.

In the spawn room, you can have the same concept with the dispenser firing an arrow at you, but you could put many dispensers there and make the wall open first and have like 2-3 seconds so the player can notice the dispenser and escape.

Instead of the first concept, put a redstone torch so the pistons are pushed out default (sticky piston). Instead of a button put a switch. it retracts the blocks covering the hole.

two things, one, for the part where you have the hidden hole, you could make the hole one block deeper,make the last piston NOT a sticky piston, then use sand instead of a trapdoor, so it falls down the hole, but they can't pick it up.

you should do a time trial puzzle so to start the puzzle you have to throw a block on a wooden pressure plate and when it's activated the pressure plate is hidden by pistons (to stop people restarting half way through) so the block will disappear in 5 minutes and the door will close and they will have to start again. hope i explained that properly and hope it's a good idea. :D

Make a 2 block high door by using sticky piston and when you want to enter something the piston would pull the blocks out of the way and then if you want to close it, it pushes the blocks back into place.

that water device you show towards the end... Replace the water with a lava waterfall... then you find a switch, flip it, and the 4 blocks shoot foward... flip another switch and the bottom 3 move out of the way... leaving only the top 1 blocking the lava flow revealing a hidden doorway :D
