@nocturne1980 In the original story she loved Hercules (Herakles, in Greek) but she was afraid of Hera. The only thing she actually did to harm Herakles was leave him on a mountainside because she was afraid Hera would kill her if she kept him. (The story actually gets pretty funny from there on).

the movie tries to make it ambiguous. The prisoner of war (Antaeus I think his name was) did rape Alcmene but it may or may not have been Zeus acting through him. The whole movie makes it ambiguous rather the Greek Gods do or don't exist.
Simple answer, in this movie it wasn't Zeus. She thought it was Zeus because someone told her that it was Zeus because Antaues had a mark of lightning which made a by stander think it was Zeus.
why would a man who claims to worship Hera rape her priestess before her statue on her festival day? Seems like a really good way to loose the favor of his chosen goddess.
I get that, it just seems strange considering the amount of piety he expresses towards the Goddess later in the film, that he would betray her in order to get back at Amphitryon
