The reason they made him a side character (sort of) is because people just wanted to see Goku be the guy. I read that after Goku beat Frieza, that was gonna be the end of it. But due to popularity Cell was invented. Then Gohan was supposed to take over as the new kid on the block and it was supposed to end there, but again due to popular demand Goku came back with Buu as the new villain for him to beat.

(at least in the anime) So there actually was a Cell in Trunk's timeline. He had hatched by the time Future Trunks got back to his timeline and was ready to become perfect by absorbing 17/18.

The Cell Gohan killed was a Cell of another F-Trunks timeline (after Trunks defeated 17&18), who killed Trunks and obtaining his Time-Maschine to get in his Perfect Form.

Cell in the maintimeline was killed by F-Trunks and Krillin while in the creation-cube (or whatever it is called).

So, you are right, there were a Cell in the future timeline, BUT he came after Gohans death / they never encountered.
